Finding a novel gene in kidney cancer

Through this study, a new biomarker was discovered using bioinformatics tools. The findings of this study can be used for further research to control KIRC (Kidney Renal Clear Cell Carcinoma). Introduction: Kidney renal cell carcinoma (KIRC), which is the most common subtype of kidney cancer, has a poor prognosis and a high mortality rate. In this bioinformatics research, we aimed to evaluate the level of expression on new biomarkers and determine a biological network of genes, proteins, miRNAs and lncRNAs, witch cloud was used for a more comprehensive study of KIRC. Materials and Methods: Gene expression data of (GSE ۱۸۸۶۴) was analyzed by GEO۲R. Kidney cancer and healthy control group were compared and then analyzed by GEPIA۲ and ENCORI databases to find ther differently expressed genes. Through the KEGG database, the signaling pathway was checked. lncRNA interaction analysis was performed using the lncRRIsearch database. lncRNA-mRNA correlation analysis was performed by ENCORI. GeneCards was also used to validate the selected lncRNAs. Results: Microarray analysis revealed that AQP۲ has a significant expression reduction in the tumor samples, compared to the control group samples (logFC:-۱۴.۹۲۸۶۹۹۶, adj. P.Value < ۰.۰۰۰۰۰۷۴۵). This gene encodes a water channel protein located in the kidney which collects water in kidney tubule (Hanspers and Weitz, ۲۰۲۴). Autosomal dominant mutations in this gene have been linked to dysregulation in water reabsorption (Jassal, B,۲۰۱۸). In the pathway of Vasopressin-regulated water reabsorption from the kidney tubules of the nephrons back into the circulation, Vasopressin (hormone), when reaching the kidney, binds to Vasopressin ۲ receptors and triggers an intracellular signaling cascade leading to (AQP۲) vesicles inserted in the membrane. The AQP۲ gene has a strong interaction with the AVPR۲ protein, as well. The findings also suggest an interaction between lncRNA NEAT۱-۰۰۲ and the target gene. Conclusion: In the correlation analysis at the GEPIA۲ site, the increase and decrease of AVPR۲ protein expression and the target gene are in the same direction (p-value = ۱.۵۷e-۰۲). Also, the correlation analysis for lncRNA NEAT۱-۰۰۲ and target gene AQP۲ shows that, in cases of decreased expression of AQP۲, there is an increased expression of this lncRNA, which may be one of the main reasons for the decreased expression of AQP۲ (p-value =۰.۰۰۱۹).
