Background and Aim: In Association studies, LD of genomic candidate region effects on identifying the marker related to the trait. Aim of this research survey effect of LD in genomic association studies. Methods: GWAsimulator and QMSim software were used to simulation genomic data. Association analysis of SNPs done by plink. the 200th and 600th SNPs located on cow’s chromosome 1(high and moderate LD region, respectively) were as the candida markers.Results: The findings of this research with whole-genome association studying of 50138 cow’s SNPs shows that it is impossible to be identified candida marker if located in region with high LD with 2000 cows by effect size 1.8 and 1.9. Also, it is specified that if in candida genomic regions with high LD in cow the effective size of the marker was low or moderate, it is not possible to identify the candida SNP.Conclusion: in candida genomic regions with moderate LD, SNP will be identified more powerful than regions with high LD. in genomic candidate regions with high LD, increasing effect size of the marker, the formation probability of a cluster of SNPs as markers related to the traits will be increased.
