Fusarium wilt (FW) disease, caused by Fusarium oxysporum f. sp. cucumerinum (Foc), is one of the most challenging and destructive diseases in cucumber (Cucumis sativus L.) production. FW is a serious soilborne disease highly prevalent in both field and greenhouse settings, with limited effective disease control measures. To date, limited research has focused on screening germplasm for FW resistance. Efficient breeding of novel FW-resistant cultivars will require a robust understanding of the genetic basis for cucumber resistance against Foc. For this purpose, RNA-seq-based transcriptional profiling of cucumber responses to FW was investigated at ۴۸ hours post-inoculation (hpi). In this regard, RNA-seq data of twelve cucumber root samples with accession number PRJNA۷۵۰۵۷۷ were obtained from the SRA website (http://ncbi.nlm.nih.gov/sra) and analyzed using various tools of the Galaxy platform (https://usegalaxy.org), including FastQC, Trimmomatic, HISAT۲, and DESeq۲. Chromosome enrichment analysis of DEGs was performed with. The results showed differential expression of ۸۳۲ genes ۴۸ hpi with the pathogen by FDR<۰.۰۰۰۱ as cutoff. The observation that ۱۳۱ out of ۸۳۲ DEGs are located on cucumber chromosome ۶ suggests a potential enrichment of FW-responsive genes on this chromosome. Our results report this remarkable finding for the first time. This outcome provides new genetic insights to better understand the genetic basis of FW resistance in cucumber and paves the way for further utilization in cucumber FW resistance breeding programs.
