Sustainable agriculture increasingly depends on biologically derived inputs that not only enhance soil fertility and crop productivity but also mitigate environmental impacts. Among these, biofertilizers formulated from microbial consortia represent a promising and ecologically sound alternative to conventional chemical fertilizers. This review provides an integrated synthesis of current progress in the development, optimization, and application of microbial consortia using advanced biotechnological approaches such as genetic engineering, metabolic pathway modulation, and multi-omics analyses. Particular attention is given to the contribution of synthetic biology in tailoring interspecies interactions, enhancing nutrient cycling, and improving plant resilience to environmental stresses. Furthermore, the integration of bioinformatics and computational modeling is discussed as a critical component for predicting microbial dynamics, optimizing metabolic fluxes, and designing stable, high-performance biofertilizer formulations. Despite these advancements, substantial challenges persist, including variability in field efficacy, environmental heterogeneity, and regulatory constraints that limit large-scale deployment. Future directions should emphasize the convergence of systems biology and CRISPR-based genome engineering to create next-generation biofertilizers with greater precision, robustness, and crop specificity. Collectively, these developments reaffirm the pivotal role of microbial consortia in advancing global food security and ecological sustainability within the broader context of the Sustainable Development Goals.
