Enrichment analysis of potential hub genes in breast cancer based on TCGA datasets

چکیده مقاله:

Breast cancer is the most common malignancy in women worldwide. Despite great advancesin the diagnosis and treatment of cancer, the treatment has big challenges. Nowadays, with the advancesin the bioinformatics analysis of RNAseq, it can identify potential biomarkers for diagnosis, targetingtreatment, and evaluation of tumor metastasis and relapse. In the current study, we conducted the geneontology and Kegg pathway based on TCGA datasets.At first, we used GEPIA۲ to examine the TCGA BRCA dataset to identify all DEGs linked with BRCAamong high throughput RNA-Seq data. After analyzing the survival data of BRCA, a Protein-proteininteraction (PPI) network of significant genes associated with BRCA was constructed in Cytoscapesoftware, and the hub genes were identified. for enrichment analysis, we used the Enrichr website(https://maayanlab.cloud/Enrichr/) and extracted the Kegg pathway and gene ontology based on thepotential hub GeneSeven Hub genes (CXCL۱, SELL, CXCL۹, CD۳E, CCL۵, CXCR۳, CCR۵) were extracted from PPIbased on their degree. the result showed in the ۱۸۹ biological processes, the Cellular Response toLipopolysaccharide was significantly meaningful (adj P-value=۹.۱۸E-۰۶). In ۱۲ cellular components,we identified just ۳ components with meaningful adj p-values which included Gamma-Delta T CellReceptor Complex, Alpha-Beta T Cell Receptor Complex, and T Cell Receptor Complex (adj Pvalue=۰.۰۲). In ۳۰ molecular functions, Chemokine Activity (adj P-value=۷.۶۶E-۰۶) and ChemokineReceptor Binding (adj P-value = ۷.۶۶E-۰۶) have a more meaningful. At the last, in the ۳۵ Kegg pathway,we identified Viral protein interaction with cytokine and cytokine receptor (adj P-value=۲.۰۶E-۰۹),Chemokine signaling pathway (adj P-value=۲.۸۰E-۰۸), and Cytokine-cytokine receptor interaction (adjP-value=۱.۶۱E-۰۷) with meaningful P-value.This study identifies gene ontology and keg pathways of hub genes which involved in the occurrenceand progression of breast cancer. This information may hold promise as potential biomarkers andtherapeutic targets.
