A Bioinformatic study of the chalcone synthase (CHS۳) gene among different species

The gene CHS۳ is one member of the chalcone synthase gene family found in plants, whichplay an important role in the biosynthesis of flavonoid compounds. Mutations or alterations in the CHS۳gene can result in changes to pigmentation patterns and affect plant phenotype. To uncover the structuralfeatures of CHS۳ genes and proteins in different plant species and to investigate the phylogeneticrelationships between them, a total of ۲۱ CHS۳ gene sequences with full-length coding sequence (CDS)and corresponding amino acid sequences were analyzed for the following features: length of sequence,length of CDS, GC content, the number and molecular weight (MW) of amino acids (AA), isoelectricpoint (pI), and hydrophobic index. The CDS length ranged from ۹۰۰ bp to ۱۲۰۰ bp and the proteinlength ranged from ۲۹۹ to ۳۹۹ AA. The GC content of the gene across species was ۴۴-۶۴%. With theexception of the species Dryopteris fragrans, all other species have a negative protein hydrophobicityindex, which shows that the overall amino acid sequence of the gene is more hydrophilic. Moreover,the isoelectric point values ranged from ۵.۷۲ to ۷.۸۰. The results of multiple alignments of CHS۳ aminoacid sequences showed that some regions in the sequences were conserved among the species. Aneighbor-joining (NJ) phylogenetic tree based on the CHS۳ amino acid sequences grouped the speciesvery well. The findings provide a basis for future functional research on the chalcone synthase genefamily and the evaluation of their enzymatic activity in plants.
