Bioinformatics Analysis of Microarray Data to Identify Hub Genes as Novel Biomarkers for Colorectal Cancer

Colorectal cancer (CRC) is the third most common cancer and the second cause of cancerrelateddeath worldwide [۱,۲]. As early detection is associated with lower mortality, novel biomarkersare urgently needed for timely diagnosis. This study aimed to identify hub genes as CRC biomarkersby analyzing differentially expressed genes (DEGs).Methods: The GSE۱۱۳۵۱۳ dataset was obtained from the GEO database, consisting of ۱۴ pairs of CRCprimary lesions and non-cancerous surrounding tissue. Principal Component Analysis (PCA) assessedthe sample consistency. LIMMA package was used for statistical analysis. DEGs were identified using|𝑙𝑜𝑔۲𝐹𝐶|> ۳ and adj P-value < ۰.۰۵. Gene expression and survival outcomes correlation weredetermined by the Kaplan-Meier plotter.Results: The expression profiles of ۲۸ samples were evaluated using microarray analysis. There were۱۱۰ DEGs found in all, with ۹۳ being down-regulated and ۱۷ being up-regulated. Among these DEGs,two genes, MMP۷ and CDH۳, have been previously linked to various cancers such as breast, lung,pancreatic, etc. In this dataset, these genes exhibited a significant increase in their expression. As perthe information available in GeneCards, WikiPathways, and Reactome pathway databases, these genesregulate crucial pathways, including the Wnt signaling pathway, pluripotency, cell-cell communication,and ILK signaling. The DEGs identified in this study were found to be correlated with poor prognosisin colorectal cancer based on the Kaplan-Meier plots.Conclusion: The findings of our investigation indicate that the genes MMP۷ and CDH۳ have significantcontributions to colorectal cancer (CRC) and are connected to a poor prognosis in CRC.
